:In terms of perks, bonuses, and benefits you will get from special weapons and equipment, it would be best to do Operation: Anchorage ASAP, followed by The Pitt. I brought the GOTY edition for PC (after playing the normal and DLC on PS3) and I found finishing the game normally, ie Take it Back, then moving straight on to 'Broken Steal' lets you continue any missed quests, but I did do Mothership Zeta second for the weapons....

I like to make my F3 experience as realistic as possible so I did the main story first then moved on to Broken Steel as kinda the "Main Story Part 2" I guess. Then I did Operation Anchorage for the neat gear and due to the fact its still in D.C. Then I Rescued the Pitt's slaves, did point lookout and finished with Mothership Zeta.
